MacIntyre holed a birdie bomb on 18 to card round of 68 to move to 16-under par.
Scheffler fared one shot better with a 67 to progress to 12-under par.
The duo will once again meet in the final pairing on Sunday.
Sweden's Ludvig Aberg remains in solo third place on 10-under par.
Sam Burns and Harry Hall, who are both pushing to make their respective Ryder Cup teams, round out the top five on 8-under par.
Rory McIlroy carded a 71 to fall well off the pace in a tie for 14th on 3-under par.
